youtube mp4present using X264 is leaving freeze frames during playback after encoding

hi guys, I need your assistance urgently. I have exported a 5 minute video from my avid mc via a quicktime ref file I used the youtube mp4 present using X264. however, when I play it back it has left 3 freeze frames in the video, I have tried taking it out another way via USB stick and external hdd, nothing works, I even exported the video via QT movie, I thought the quicktime ref file might be the problem however, it hasn't left freeze frames during playback but its 2 times the size and hasn't deinterlaced very well... any ideas??

Hi did you ever find a solution ?
I use same workflow as you and find random duplicated frames in encodes leading to jerky motion.
This is using squeeze 10pro on OSX Mavericks.
If I use same machine same QT ref, but boot up OSX Lion and squeeze 8.5pro the encode is perfect.
This is not just on MP4 encodes, but ProRes too.
    Very annoying!
